Typhoon Nangka's landfall in the island of Shikoku on Thursday had prompted authorities to urge some 350,000 residents to evacuate as two have perished in the wake of the storm's passing.
As of Friday morning, though the typhoon has weakened into a tropical storm, Japan Meterological Agency warned of high waves, gales and thunderstorms in many parts of the main island of Honshu, as the storm headed north, according to BBC News.
Two deaths were reported by Kyodo News while 31 were injured broadcasting network NHK said.
The tropical storm is currently moving slowly at 15 km/h with a maximum sustained wind speed of 90 km/h, according to the Japanese weather bureau.
The latest update from NHK said that Typhoon Nangka is now near Yonago City, Tottori Prefecture, and was heading north at 15 km/h.
Flooding is expected in some areas on the Kii Peninsula because cumulative rainfall of more than 700 millimeters.
